I've looked into the data files and it looks like the duplication issue is a problem with the gauge or one of the other data files. In other words, in the isg_navs.txt file, the navaid "PNH" only appears three times (two different VORs and an NDB). So the six entries in your screenshot are being caused by something else, and does not seem the cause of the files having too many entries for the ISG gauge.

To use my "fix" for missing navaids, here is what you do.
1) Navigate to the "ISG" folder in your FSX/FS9 install. In that ISG folder there should be another folder called "navdata" or something similar. That is where we will be working. Back up the files that are in there in case you don't like how my fix works.
2) Copy my new file 'isg_navs.txt' from the zip and paste into the ISG "navdata" folder in place of the one that is there. This file applies to all three zones.
3) Figure out what zone you will be flying in (1, 2, or 3). Copy the new file 'isg_ints.txt' from that zone's folder in the zip and paste into the ISG "navdata" folder in place of the one that is there. Now, when you launch the sim you will have the all the navdata that applies to the longitude zone in which your flight will take place.
4) To fly in another zone, copy that zone's 'isg_ints.txt' and paste into the ISG "navdata" folder in place of the one that is there.
